I've managed to find a way of 'Save as.' PDF, with the option 'Best for electronic distribution and accessibility' (using Microsoft's online conversion) but for some reason I cannot find this option on the Mac I'm using. As the Word file is classified, I cannot use a 3rd party application for the conversion in order to keep privacy about it (Many services for online conversions are there, but it's not good for me) I've tried using the PDF saving option from the Printing menu but it fails saving the Hyperlinks of the TOC, so that option is not for me.
